Update Doxyfile, custom css and custom html for API doc #387

The API doc generated through Doxygen > 1.5.6 doesn't work correctly.
I have tested with Doxygen 1.7.1 that is the version installed on the server where api will be moved.

Tree view is broken and css refers to some missing images.

The current server that hosts the API doc has Doxygen 1.7.1 so I have configured doxygen to work with that version also if it's obsolete.

For some strange behavior (mybe a bug) the custom css is linked only in the tree frame but not in main frame.

Back ported also to 3.1-ulmus branch
Close it.

Leaving the reference in HTML_STYLESHEET the main frame of api doc links to doxygen.css instead of our custom file but the doxygen.css is missing and the main frame is bad formatted... trying remove any reference to avoid the issue
