Or even unmodified. If I make a directory with game content in it that says "Test" or whatever and run bstone.exe with the "--mod_dir Test" command, I get the aforementioned error and the game does not start.

I used ChaosEdit to try and mod the game, and I don't know whether the problem is theirs or Bstone's.

I once loaded the files in ChaosEdit, didn't change anything, and just saved, and still got the error.

If theres a better program I should be using to mod sprites in Blake Stone, Ide love to know about it.

Sorry, can't reproduce.
Tested on Aliens Of Gold v2.1 (GOG).

Just copied all *.bs6 into mod dir - no error.

Than loaded sprites from mod dir with ChaosEdit and just saved them.
New size of VSWAP.BS6 was 2438431 bytes.
Still - no error.

What game and it's version are using?

Aliens of Gold. Same version as you, I think. Its from GOG. Using the win64 version of Bstone.
