We need additional CLI tools to:

clean up stray images (optionally also by using the squash flag)
list the io-dir files (or provide easy access to them)
run test_container, not just run_analysis

Add cli tools for scripting - instance shutdown, background logging, and migrate your ncap utils to the source directory (especially logging tools. )
