Accidentally ran without pep file at first. Which files to delete? And nohup issue

Hi I am running dammit with a horse fasta file. I accidentally ran at first without indicating that I wanted to use the fasta file. Which files should I delete without having to start over?

Also, if anyone has any insight... Since I am running this from home, I need a VPN to connect to campus. If I don't use nohup it, the VPN keeps timing out. I haven't had an issue with nohup before. But when I use "cat nohup.out" nothing appears. Is it still running? Or is there an issue between dammit and nohup?
