In readme.md it tells to install kext with Kext Utility to System/Library/Extensions. Installing kexts to /System/Library/Extensions is not recommended. Instead kexts should be installed to Library/Extensions to avoid issues.
Also after you've made a successful hackintosh install and installed the kexts to Library/Extensions, you should remove all kexts from EFI. There are rare situations where you need to have some kexts in EFI if the kexts only works in EFI but in my setup I have all in Library/Extensions and none in EFI.

It's usually a good thing to delete them from EFI after you've installed them to /L/E. It's unnecessary to have the kexts loading two times while booting from both directories.
I've had many issues on my other hackintosh systems because I have had the kexts in EFI. In example Whatevergreen sometimes doesn't work fully from EFI.
