@georgemccabe georgemccabe commented Jan 5, 2022

Added support for running gen_ens_prod on a single file that contains all ensemble members

Changes include:

  • Modified string_value function to substitute values for MET_ENS_MEMBER_ID and return ConcatString instead of ConcatString*
  • Created class EnsVarInfo to store all info to read ensemble files/fields
  • Refactored logic in gen_ens_prod to read from EnsVarInfo

Note: EnsVarInfo class will be moved into the library code in the next pull request so that it can also be used by ensemble_stat

Expected Differences

  • Do these changes introduce new tools, command line arguments, or configuration file options? [Yes]

New configuration file options for gen_ens_prod: ens_member_ids and control_id

  • Do these changes modify the structure of existing or add new output data types (e.g. statistic line types or NetCDF variables)? [No]

Pull Request Testing

  • Describe testing already performed for these changes:

Added unit tests that demonstrate new functionality

  • Recommend testing for the reviewer(s) to perform, including the location of input datasets, and any additional instructions:

Review code changes, run gen_ens_prod unit tests and ensure that they all pass (new data for testing is available on seneca and kiowa)

  • Do these changes include sufficient documentation updates, ensuring that no errors or warnings exist in the build of the documentation? [Yes]

  • Do these changes include sufficient testing updates? [Yes]

  • Will this PR result in changes to the test suite? [Yes]

    New output will be generated from 4 new unit tests. No other differences should result.

  • Please complete this pull request review by 1/11/2022.

…ET_ENS_MEMBER_ID into strings that are read from the config
…nsemble found into process_config to perform error checking with ens_member_ids and create list of VarInfo pointers based on number of files and member IDs to be consistent between cases that read multiple files and a single file
…r, cat_ta, and nc_info for each field to process. Loop over these structs and pass them to functions to process ensembles instead of passing indices. Added logic to read ens_member_ids and substitute values into field info to read multiple fields from a single file
…oncatString (it is always dereferened) to make it easier to substitute values into strings
…DockerHub to be used for testing METplus use cases
…Hub Actions logs for tasks that produce a lot of output
…cate logic to get correct VarInfo objects, store raw name/level 'magic string' before env var substitution, store reference to file list into EnsVarInfo to get file to use easily
…s will not be parsed properly if it is set by the user

Based on discussion in a NOAA telecon, I updated the error message if the valid thresh is not met so that it is more clear what values are being compared when the threshold is not met.

Old error message:

ERROR : process_ensemble() -> 2 of 3 missing fields for "fcst(1,0,*,*)" exceeds the maximum allowable specified by "ens.ens_thresh" (1) in the configuration file.

New error message:

ERROR : process_ensemble() -> 1 of 3 (0.333333) fields found for "fcst(1,0,*,*)" does not meet the threshold specified by "ens.ens_thresh" (1) in the configuration file.

I approve of these changes (BUT PLEASE SEE NOTE BELOW)

I have one minor recommendation. In order to avoid lots of versions of config file contents floating around... whenever I add a new config option to one of the config file, I also add it (with its default value) to all instances of that config file in the "test/config" directory. This isn't a "rule", just a recommendation. So I'd recommend adding those 2 new config options to this existing file:

https://github.com/dtcenter/MET/blob/feature_1695_ensemble_single_file/test/config/GenEnsProdConfig

I ran a full regression test vs develop for this feature branch in kiowa:/d1/projects/MET/MET_pull_requests/met-10.1.0/met-10.1.0_beta5/feature_1695_gen_ens_prod.

All existing output is the same, but it introduces 4 new output files:

ERROR: folder MET-develop/test_output missing 4 files
    gen_ens_prod/gen_ens_prod_SINGLE_FILE_GRIB_NO_CTRL.nc
    gen_ens_prod/gen_ens_prod_SINGLE_FILE_GRIB_WITH_CTRL.nc
    gen_ens_prod/gen_ens_prod_SINGLE_FILE_NC_NO_CTRL.nc
    gen_ens_prod/gen_ens_prod_SINGLE_FILE_NC_WITH_CTRL.nc

Checking these new outputs, I see:

  1. The output fields look reasonable via ncview.
  2. Diffing them with ncdiff produces the expected result:
/usr/local/nco/bin/ncdiff gen_ens_prod/gen_ens_prod_SINGLE_FILE_GRIB_NO_CTRL.nc gen_ens_prod/gen_ens_prod_SINGLE_FILE_GRIB_WITH_CTRL.nc grib_diff.nc

The standard deviation fields have 0 differences, but the rest do. The mean/mean +/- stadev fields have lot of diffs because the control (when specified) is included in the computation of the mean. The min/max/range fields have fewer diffs... only at grid points where the control has the extreme value.
3. I noted the same result in the ncdiff output for the NetCDF NO/WITH_CTRL output files.

Reviewing the code changes, I note that we:

  • Add to gen_ens_prod new config options named ens_memeber_ids and control_id.
  • Added user's guide documentation for these including examples.
  • Changes to the vx_config library to parse them.
  • Change to the gen_ens_prod to no longer interpret the number of input files as the number of ensemble members to be processed.
  • Change e->string_value() to return a ConcatString instance instead of a pointer to one. That's need to be able to substitute in the ensemble member id string value.

* Per issue #1761 in set_perc() adding code to get FBIAS numeric value, like 1.0 or 0.9, etc. SL

* Per issue #1761: in set_perc(), modified actual percentile calculation at end to use the extracted FBIAS numeric value (float). SL

* Per issue #1761: modified the check on the perc_thresh_freq_bias, just has to be > 0 now. SL

* Per issue #1761: cleaned up code in set_perc(). SL

* Per #1761, updates to Simple_Node::set_perc() to handle variable frequency bias amounts.
Changes include:
- Reverting the formatting of this back to how it originally was in the develop branch. In general, just match the formatting of the existing file, so as the minimize the number of difference lines.
- Add logic to adjust the percentile to be found based on the requested FBIAS value. Multiplying or dividing the percentile by the FBIAS value depends on the inequality type and whether we're bias adjusting the forecast or observation data.
- Adjust the log messages slightly.

Please be aware that I'm not totally confident in these changes. They warrant much more testing. This logic is very, very confusing.

* Per #1761, call compute_percentile() when double-checking the percentile values.

* Per #1761, remove unused variable.

* Per #1761, add warning for percentiles > 100.

* Feature 1905 ens_ctrl (#1955)

Co-authored-by: j-opatz <59586397+j-opatz@users.noreply.github.com>

* Hotfix after merging changing for #1761. Updating the list of expected output files.

* Per #1905, committing a hotfix directly to the develop branch. Reverting the logic for computing the ensemble range back to what it was previously. The new version produced very slight differences in the 6-th or 7-th decimal place when compared to previous results. There's not good reason for these changes which were caused by the order of operations in casting from doubles to floats. Reverting back to the old logic prevents diffs for anyone else downstream and is the prudent choice.

* #1844 Added 4 unit test for python embedding of MET point data

* More changes to test_util.R to account for differences between 4.7.0 and 4.9.2 of ncdiff. The earlier version reported 0 diffs for the time_bounds, lat, lon, latitude, and longitude variables while the newer version reports their raw values. Simply ignore these variables for now. This isn't a great solution but when we reimplement this testing logic in python, we can address this issue then.

Co-authored-by: johnhg <johnhg@ucar.edu>

* Committing directly to the develop branch. Removing many, many instances of MET_BUILD_BASE and a couple instances of MET_BASE from the examples listed in Appendix A. The inconsistent use of these variables will only cause confusion. Removing them will help avoid that confusion. Big picture... MET_BASE defines the installed 'share/met' directory. It can be used to reference the location of map or polyline files. MET_BUILD_BASE is only used in the context of the test scripts. There, it's defined as the top-level source code directory in which the code was compiled. Its used to reference the location of sample data files or Rscript included in the tarball. I left a couple references to these variables in Appendix A where thier use is not confusing. But I removed all instances which are used to the define the location of the 'bin' directory. Instead, let's just assume the MET binaries are already in their path... or the user knows where to find them.

* Hotfix for #1695 committed directly to the develop branch. The new Ensemble-Stat config files added for this issue don't define a random number generator seed. This results in different output for each run and prevents the regression test from producing repeatable results. Defining the seed here to fix that.

* Adding George to email list for the nightly build.

* #1965 Processed with the raw variable names and update them when the output is saved.

* #1965 Added unit test ioda2nc_same_input

* #1965 Processed with the raw variable names and update them when the output is saved.

* #1965 Added unit test ioda2nc_same_input

* #1965 initialize var_idx

* Update the development environment for seneca to add /usr/local/nco/bin and /usr/local/netcdf/bin to the path. Also define MET_TEST_RSCRIPT to point to a new enough version of RSCRIPT that has the ncdf4 package 1.17 or later.

* send email address of user who triggered event to METplus workflow as input

* Fixup the Rscript diffing logic to support running the nightly build on seneca. The problem here is that the ncdiff -x -v command line options that worked in version 4.7.0 NO LONGER work in 4.9.2. Added a check to skip over the time_bounds variable when processing the ncdiff output.

* No real changes here. Just formatting

* #1844 Initial release

* #1844 Added met_point_obs.py and read_met_point_obs.py
