Tiled 1.9 appears to have removed global custom object types in favor of a per-project solution. Hence the creation of the project file.

Thank you, I am always a bit shaky to try and get Tiled working 100% the way I am trying to do. As in using multiple duplicated layers as a sort of 'hack' to layer / stack tile images always puts myself in an uneasy mood in case some little thing comes along and ruins the already delicate set up. Seemingly little details or two things not matching up in some form of tangible operational disconnect can snowball into a big problem or like misaligning a train track that leads to a derailment. I hope this acts like a gram of solution to prevent a kilogram of cure or a even tonne of improvisation XD.
