Document that running scripts from the host system is difficult #80

See #79 and #77. It is not trivial to run a script from the host system. We should at least add a note to the appdata description, to warn people that this is difficult and perhaps even link to #79 as a hint on how to resolve it.

Document the basics of how to run external commands.
Also add some formatting that had to be removed before (in b19e748).
