Hi German, this is the companion change to the libmaus2 pull request, I'll leave the rest of the message the same. I have made some changes to make biobambam compliant with the SAM spec (and still handle the files we have already created in here). I do not know if you are interested in any of this but I thought I would offer them as a pull request. You can use them or not as you see fit.
