Test site is below, it uses WebGL
https://www.pokerist.com/en/

Try playing a game (requires registration) then then unblock domains depending on what's blocked.
WebGL won't be reported as blocked unlike other per site permission options.

Domain which requires whitelisted WebGL is casinist.com so pay attention to that to reproduce the issue.
You'll see a message on that site that the browser does not support WebGL, I tested this with latest Firefox on Linux.

Expected behavior:
WebGL is highlighted with red notifying user to enable it for a domain.

What nscl-using extension are you testing with?
How did you determine this is a nscl issue and not an issue with the extension?

Do you have an example that doesn't require registration to see the issue?

I'm having this problem with NoScript extension,
According to forum description here bugs should be reported here, it says:
General discussion on the NoScript Commons Library. For bug reports or RFEs please use the issue tracker at https://github.com/hackademix/nscl

Sadly I don't know any other website to test this problem, this is the first time to having to enable WebGL option in NoScript since I'm using the extension.

I have tested it and it works as expected, so I'm closing this issue.
