docs(update): Links->cookiecutter-py3-package #20 (#39)

* As well as updating links, I have also tweaked existing reST to stop linters complaining. * I have also added TODO's in the documentation and raised Issues where follow up is required. The TODO list now appears on the index page. * Some docs that I had overlooked in a previous Issue are now deleted. closes #20
