src.data.dir.includes and src.data.dir in project.xml not always work as expected #2253

The property src.data.dir.includes seems not to work properly in the bio-sources with type gff, intermine-items-xml-file, intermine-items-large-xml-file.
Looking at the code it's never used but harcoded and set to .gff,.gff3 (for gff) and *.xml.

In addition intermine-items-xml-file only doesn't work if you set src.data.dir (only source.data.file)
