I'm not sure what exactly is going on here.

The root cause is probably in development I'm running a modified version of
Theano which adds general advanced indexing support (
https://github.com/jsalvatier/Theano-1), which unfortunately requires a
modified version of numpy (https://github.com/jsalvatier/numpy). I'm trying
to get a patch accepted to numpy (
numpy/numpy#326 (comment); it looks like
it will be accepted), in which case, I'll be submitting a patch to Theano.

I may take a look to see what exactly is causing this.
