If your file has headers (i.e. the first row is not the first entry of the incidence data), ensure you tick the header
option.
Choose a width for the windows over which the reproduction number, R, will be estimated. From the second timepoint up to the final time in the incidence data, we estimate R over windows of this width. The estimated distribution of R is a gamma distribution.
A positive number, namely the mean value of R in the prior (gamma) distribution.
A positive number, namely the standard deviation of R in the prior (gamma) distribution.
