Yes this is very strange for me too since waypointmanager is only a hud feature...
Steps to reproduce :
Grab a fresh install of KSP (I found this on 1.11.0 but reproduced too on 1.9.1)
Install waypoint manager 2.8.2.6 and its dependencies with CKAN (zero miniavc, click through blocker, toolbar controller)
create a ship consisting of only a MK1 capsule
remove the pilot
launch
=> expected : no control since there's no pilot
=> obtained : SAS is possible (without any sas lock) and you can rotate the capsule!!
After uninstalling waypoint manager and its dependencies, every reverts to normal (the capsule is not controllable)
Another test : put a probe on the previous craft and send it to an out of commnet range place : the craft loses control (but the kerbal red icon is there). This looks like a no-probe-only problem.

It's not waypoint manager, it's one of its dependencies. I uninstalled WM on another instance but still had Station Keeping installed. After removing Station Keeping and its dependencies it went back to normal...
