With the fixes here I've managed to build the branch and preview in cloudflare using two versions, 4.1 and master.

Not totally sure. Maybe because there are not two stable versions.

Okay. Figured it out. It's because 4.1.0 builds with the 4.1.0 mkdocs.yml into the 4.1.0 subdir.
4.1.0 didn't have versioning, so I need backport versioning it for it to appear.
