The issues are not related to migration. They are related to breaking changes inside the IQ Connect SDK. Starting with version 3.2.0 the SDK does not contain the devices.xml.
Currently the issues is solved partially by patching the manifest.xml and removing devices that came after the release of 3.2.0.
A fix for the build manifests should be added
