Corrections to the example notebooks: plotting and logging #1798

This PR proposes some corrections and fixes to the example notebooks:

  • Auto color scale
  • Live plotting
  • Log file parsing
  • Logging

We agreed to take out the live_plotting notebook. That notebook will be handled in a separate pr since it needs more fundamental work
