Counts don't contain info for split 1/2 of P3

Hi,

I ran the Dinvestigate, but most of the f_d and f_dm values seem to be 0.
I checked the log file and there were lot of Counts don't contain info for split 1 of P3 and Counts don't contain info for split 2 of P3 followed by P1 not finding the count for P3 allele.

Does this mean P3 allele information is not given so that Dsuite cannot count them in P1 and P2?
I am not too sure why would this happen as the vcf file seems to be in good format...
Could you tell me how I could fix this problem?
