Some paths were being duplicated due to Linux symlinks looking like different paths while actually pointing to the same directory, causing duplicate linkage entries to show up in the store file. A purge flag was added in case users keep directory tracking enabled for a long time, causing a ton of symlinks to be stored and there is no easy way to delete them all.
