My bad. How did you detect and add them? I just ran composer run vendor. Is my script incorrect?

Dependabot doesn't vendor any files, we have to do it manually for now.

They were missing at my checkout. rm -rf nikic/php-parser and run composer install to fix it.

Maybe git clean -xdf is the problem?

Possibly. My intention is to remove all files that are ignored, so the dump-autoloader does not include files that don't exist in the checked-in files.
