unable to track multiple repos with same names but different uri

Currently when all repositories added to barkeep are cloned with the repository name into a single directory. This causes failures when you have repos with similar names such as:

git.foo.com/baz.git
git.foo.com/bar/baz.git

If you try to add both to barkeep it will throw an error indicating a baz repo already exists
