Get the fasta file of non reference sequence

Hello developer!
Now we have a problem. We want to extract the bubble sequence for subsequent annotation analysis. In the previous minigraph, we can use gfatools to extract for subsequent analysis, but the file generated by using pggb is empty. What we want to get now is the fasta file of non reference sequence. Is there a good way?
