The cyr-to-lat mapping was mapping
j(U+006A, LATIN SMALL LETTER J) to itself, instead of mappingј(U+0458, CYRILLIC SMALL LETTER JE) to Latinj. As a result, no Cyrillicјwould ever get transliterated, so you would end up with Latin words containing a Cyrillic character, which would lead to problems with spellchecking etc.
