Currently only *.conf files are compared and added to the original config files. If a plugin is added in weechat the changes are not saved.

If I have time in the next few days I'll take a swing at this.

Sure, that feels like a deficiency. I believe it's just a matter of looking for chances in the plugins directory, and maybe autoload.
