opposite created some java compilation errors with generics for instance.

I suspect the scala plugin does not try too hard to find the JRE. When it is listed after the maven container, I have problem bulding some projects. As soon as I reorder the JRE to come before it works properly. I think the proper solution in the long run should be investigated in the scala plugin itself...
