This repository contains code for a number of analyses. Scripts are labelled with numbers to help keep things straight. Scripts with a 001 at the start of the filename belong to the analyses associated with Flanagan et al. (2016), my "popgen" analysis (see here for an overview of the analysis). Scripts with a 002 at the start of the filename belong to the submitted paper about freshwater adaptation (see here or here for an overview of the analysis). Finally, a third analysis has been started (but is not nearly complete) on another population genomics dataset, and the names of the scripts associated with that analysis are preceded by a 003.
