Don't think it's related to the mapbox format, since this also produces an error:
http://vector.mapzen.com/osm/earth,landuse,roads,buildings,places/6/9/13.json

We'll look into this, thanks for reporting.

In the mean time, if you want to query for all layers, we have a layer name called all.
http://vector.mapzen.com/osm/all/6/9/13.mapbox
