Sometimes I have a method name using a generic word, such as "tags". I don't want this method to be cross-referenced everywhere I used that word. It'd be great if there was either a switch to turn automatic cross-referencing of method names off, or some character I can put before a word in a comment if I don't want that word to become a link.

You actually have more than a single option for that: one is --explicit-crossref as you've found out, the other is --crossref-format which gives you mechanism of defining custom cross reference regex. See online documentation for details.
