Scripts, data, tools and documentation required to reproduce the analysis in Dennis and Essandoh, et al, 2022
Most of the scripts are either:
- Shell scripts used to wrap various packages (e.g. raw read trimming, mapping, deduplication, GL calling, phasing)
- R notebooks for plotting and analysis
- Python wrappers and analysis scripts / notebooks
