I'm working on this now. I'm running a slightly edited version of Molly's test script to see:

  1. What happens with 10 populations (does it still get worse from the first window to the next)
  2. What the posteriors look like (why is it getting better/worse)

Fixed now problem with counting number of new cases was solved
