When I export a GEF graph to SVG in Ubuntu the picture has much empty space on the left side and is cut at the right side. When I open it in Inkscape the image is shifted to the right.

Any idea why?

It has been years since I delved into GEF... But I believe had something to do with the origin of your drawing. This offset is included in the SVG and corrected for. But not all applications adhere to the standards...

I thought I used a custom-build script to fix these kind of issues (by removing this offset and correcting all the coordinates of the paths), but I cannot find it anymore.

Sorry for the vague response, but that is all I can remember and offer... Good luck with finding a solution..!
