We don't have time for this in the 3.0 timeframe but in the future, we should add tests for #565.

The idea is to "just" change the setup step - the WpAutomation code that's setting up the test site would just set it up with a customized directory structure. All the tests should then run on it basically unchanged. (In practice, it will be slightly harder because we might have some paths hardcoded in our tests.)
