Unable to keep unequipped upgrades with fleet

In the campaign it's possible to unequip upgrade cards (Equip Upgrades, page 18) but keep them for later use. They still affect the fleet point total. There isn't a way to include these cards in Flagship right now. If I have 2 ships with a total of 2 officer slots, but 3 officer upgrades (1 unequipped), I can't include those points anywhere, because the 3rd officer card isn't attached to a ship and when I remove an upgrade Flagship removes the point cost for the card as well.
