Generally I've moved tags which are common to rules (and thus are meant to apply to all rules in the ruleset) into the metadata section.
windup/windup#1511 is needed for --includeTags to work as you'd expect (restrict rules that are run and show up in the report to those with the tags specified by this parameter) on the metadata tags
