Seems strange.
Does it work when the program is focused?
If that doesn't work, I'm not sure why it doesn't work.
If that does work, then remember that you might need to launch it with administrator privileges to register keys coming from a different program that is launched with administrator privileges.

Could you possibly take an image of the key picking tool?
Cause it might be possible you've added a label without selecting a key for it to check

Edit example

As you can see at the top it shows a key. This is the marked key that will be activated, and the slot below is the label shown on the application.

There's one workaround for this. First, create a .ini file wherever through the program ("save key setup", or whatever it's called), and just name the .ini file whatever you want. Close the KPS program, and open the .ini file with any text editor.

In the region where it says [KEY], you're going to want to change whatever keys you want to a certain key code. There's a link on Adobe's website for those key codes (Make sure you use the key codes column; I don't know if the ASCII key codes column works):
https://help.adobe.com/en_US/AS2LCR/Flash_10.0/00000520.html

So, for example, if I wanted to set my 2nd key to the letter F, I'd make key2=70, as 70 is the key code for the letter F.

You should be able to re-open the program and load the .ini file, and the keys should work.
