Cleanup and refactor of code

This is an old codebase. Adding in docstrings and typing for every class and method, while a large undertaking, would be greatly helpful in both debugging and code quality.

This is far from a full rewrite. That will likely never happen, as a new implementation of ZDCode in Rust is planned for sometime in the potential future.
