Welcome to the HDL wiki!

First of all, you can follow this page to install HDL.

If this is your first time to use HDL, you may start with the instruction on how to download the reference panel, i.e. the pre-computed eigenvalues and eigenvectors of LD matrices. While waiting, you may take this time to get familiar with (1) the format of summary statistics for HDL, and (2) the syntax and results of HDL, where you can also find how to use the parallel version of HDL to speed up.

Once you have the proper reference panel, you can continue to the real examples we have prepared for array and imputed panel.

After trying on the examples, you (together with HDL) should be ready to be exposed to a more real and messy world. At the end of this tutorial, you will see a step-by-step instruction from downloading the raw UK Biobank GWAS results to getting the final HDL results.

If you would like to compute your own reference panel, please read section Build a reference panel.
