  1. Analyze the hydrogen bonded network of residues
  • connection with different threshold to add a hydrogen bond between two residues.
  • only consider residues which have connection with the key residues.
  1. Analyze the hydrogen bonded network of atoms
  • give all the possible directed hydrogen bonded connections between two atoms.
  • work for both single and multiple configurations.
  1. Scripts to help visualize the network in cytoscape
  • use coordinates of CB atom of a residue to represent the position of it in the network layout.
  • color residues by its type (base, acid, neutral, or water)
