The zenodo section could be confusing, because it may lead people to think they should cite using the zenodo DOI, rather than the one provided by Nuclear Science and Engineering. Since we have the publication, it's time to use it. Also fixed some bad links / structure that caused pypi to reject the distribution, as the description would not be rendered property as RST

Was just in the process of uploading the new release to the python package index (PyPI), when I was alerted to some issues in the readme. These issues caused PyPI to reject the new distribution, causing me to make these changes. I also added additional instructions (following my own mistake) into our release guide that should help ease this process in the future
