Currently the source code reads and writes netcdf3 files. Netcdf3 files are now depreciated with netcdf4 which is based off HDF5. Netcdf4/HDF5 files allow for grouping within data files which will help with organization. I suggest switching to HDF5 since it is more open then netcdf4 files and has better language support.
