v0.1.9 - Added optional truth set of converted positions

This release adds an optional truth set (--truth_set) to write out a file 'positional_changes.txt' containing chromosome, position and C-context (tab-delimited). Thanks to @MikeWLloyd for getting this started.

Fixed paired-end coords and sequence length

This release fixes two issues that were observed with simulated paired-end files:

Fixed the coordinates of extracted paired-end sequences
Fixed a 1-off problem for chromosomal extraction of sequence for paired-end files
