To update to a new version of Wordpress:

First make sure local version is identical to live version.

Update the local version. (Automatic update should work)

For the live version:

Don't do an automatic update.

Instead, just replace wp-admin, wp-includes, and wp-content/themes/twentyeleven with the local versions. (Make sure jquery.1.6.1.min.js is still in wp-includes)
