Some settings such as XML compatibility and zip class in Settings.php, default fonts, default paragraph, etc. can be set in code. But when I have different projects that use the same centralized PHPWord library, it will be easier for me to have a config file that defines the same setup across my projects. Perhaps something like php.ini or phpdoc.xml.
