Increased defaults for number of samples from 10 to 100 and number recycling iterations from 3 to 20. This will substantially increase the runtime.

We change the behaviour for homomeric targets and no longer deduplicate homomeric sequences.

That is, a homodimer A A with FASTA >A ... >A ... will internally be represented as two chains A and B (enumerated in order of the sequences in the FASTA file). You can now control if you want to include inter and intra-subunit crosslinks by specifying crosslinks from A to A and A to B in the CSV.

This goes hand in hand with the new xiview.org version that allows to export AlphaLink2 crosslinks.
