HistoLens + Annotation

In this release, an annotation tool for WSIs is included.

This module, available as a standalone at: WSI Annotator, includes several keyboard shortcuts users can access for quickly annotating several different structures of interest in their slides.

These include:

• Add new structure (Ctrl + N)
• Add new annotation (number key corresponding to structure index, 1= structure 1, 2 = structure 2, etc.)
• Update annotation color (Shift + number key (see above))
• Save (Ctrl + S)

Users can between three different annotation text file formats for easily sharing annotations made as a part of HistoLens analysis.

• Aperio ImageScope (.xml)
• GeoJSON (.geojson)
• Histomics (.json)

Multi-Stain Workflows

This release features added flexibility and specification of stains used in whole slide images.

• Stain type is specified as a part of the "File Extract" window wherein users can specify the names of different annotation layers, combine multiple different layers into one for combined analysis, or ignore layers they are not interested in.
• Feature extraction has been updated to adjust to any custom features which are added to the base set of 448 features described in "Master_Feature_Categories". See "Custom_Feature_Categories.csv" as an example on what information needs to be present for custom features as well as "Extract_Custom_Features.m" and "Vis_Custom_Features" for extraction and visualization.
