Pull Request - Rename and Refactor repository

Description

Repository has been renamed from Atomic_Embeddings to ElementEmbeddings. The python code has been refactored to reflect this change.

Type of change

  • Breaking change (fix or feature that would cause existing functionality to not work as expected)
  • This change requires a documentation update

How Has This Been Tested?

  • Re-ran existing test suite
  • Locally deployed mkdocs site to check that the documentation works
  • Re-ran all notebooks

Test Configuration:

  • Python version: 3.9
  • Operating System: WSL2-Ubuntu

Checklist:

  • My code follows the style guidelines of this project
