Hello,
A small proposal which confused me a little bit when I read it.

Also, in the section Migrate data, I read:
Case A: cp -ia /home/yunohost.app/nextcloud /media/storage

Shouldn't it be
cp -ia /home/yunohost.app/nextcloud/data /media/storage

?
