I'd be in favor of rewriting these scripts in python. In any case, we should try to avoid issues such as #3301.

PlotSegmentedCopyRatio for 250bp bins takes ~15 minutes. (However, with #2858, plotting is now the slowest step in the pipeline!)

Actually, just ran a WGS sample with 250bp bins that took ~4 hours to plot...pretty ridiculous! The R code is neither efficient nor well written, so I'm inclined to completely rewrite plotting in python (for ACNV, as well).
