Workflows should be able to print to configurable stdin/stdout and have a logging system

Quick comment on this: Catching errors thrown by executables, and returning something else than "workflow finished successfully" would be nice. Today, if a workflow has multiple elements, individual elements can fail, without the user ever knowing - unless he/she actively monitors current stdout.
